I'll arrange these by area to save time on traveling around
Bronx: zoo
Upper Manhattan: Dyckman House Museum (British army HQ in the revolution); The Cloisters (most beautiful spot in NYC, and music on summer weekends)
Central Park and the two major museums on either side, Metropolitan Museum of Art and the Museum of Natural History/Rose Space Center
Midtown: United Nations (gift shop has stuff from over 100 countries, and no sales tax); Times Square (some very good ethnic restaurants in the area); Rockefeller Center; Empire State Building
Lower Manhattan: Greenwich Village (several good restaurants); Chinatown (best restaurant is Wo Hop, eat in the lower part); WTC memorial; Wall Street/tour of NY Stock Exchange; ferry to Ellis Island and Statue of Liberty (same boat, one price, get off and explore at each or either, take a later boat onward, start early as very long lines form)
Brooklyn: Coney Island; Aquarium; area around Church Avenue from 14 Street to 22 street has many excellent ethnic restaurants
Queens: Bowne House Museum (stop on the Underground Railroad), a few blocks away is a restaurant Joe DiMaggio owned (if you are into baseball trivia); Hall of Science and adjoining zoo with an aviary where you walk at tree top level to see the birds
Staten Island: Richmondtown Restoration (colonial village); Marchais Tibetan Museum (only museum devoted to Tibet in the USA); Snug Harbor Cultural Center; Alice Austen House Museum has a fantastic view of the harbor

Go to a comedy show, theater (off-broadway or broadway), walk the Brooklyn Bridge, walk the highline, skate in Central Park...
